"But they do square" means that they are arguing, fighting, "squaring off" against each other. 

In this monologue Puck is describing to the fairies why Oberon and Titania have been fighting. He says that Titania will not give Oberon a changeling boy that she has taken into her custody, and Oberon wants. All of the fairies run away when they meet because they are just going to start arguing and fighting.
